I apply Hyperdesk theme, then I go to Personalize/Windows Color and Appearance, then click "Open classic appearance properties for more color options", press Advaced button, I choose Window item (per example) and change color from white (default) to something else and then back to white. Ok and Apply. That's it. The theme is now correctly displayed even after restart.

I'll tell you what, software is frustrating to work on. I'd rather just be worrying about creating the themes like the old days. But in order for us to have more control over our "destiny" we need to have our own system to apply the themes. Vista has been obnoxious to deal with from the get-go. XP was much easier.
There was a bug i thought we fixed where you apply the theme and the icons wouldn't change the desktop icons that were shortcuts. Well we fixed that. Or so i thought we did. Now you just have to reapply the icon set again for a second time and it fixes it.
Hyperdesk definitely has bugs on Vista. But overall the experience at least to me is so worth it. I hated Vista until we started theming it. Now that we have themes and i can change the look of it i like it much better. Our themes never looked as good as they do on Vista because of how large our icons can go and how the windows have a more fluid look to them.
